SEO Auditing is the primary task that needs to be done properly for further work. It is the initial stage of your SEO struggle.
There are two ways to do SEO Auditing of a website; automated auditing and manual auditing. The common about both of them is the matrices. In manual auditing, you are not primarily depending on tools but in automated, you are totally depending on tools whether paid or free.
It is also true that if you want to audit a website properly then a mix of both can be the best option. In most of the cases, tools cannot always give you the correct number if it is free.
Most of the paid tools are too costly and if you have a low budget then you have to rely on manual auditing (free tools). Another disadvantage of Free tools is that they audit only the home page so to audit other pages, you have to pay.

Indexing:
Not all pages need to be indexed in the Search Engines. You can decide what pages to index and what pages to not index by manual auditing. Tools are not that smart enough to tell you this even in the near future.

You can detect site structure errors manually. Although there are free tools available that can detect site structure issues but in this case, manual testing a way better. To detect HTML, CSS errors, you have to sometimes use tools.
